I saw video once of (I think) a USAF RF-4C that released flares on a range in the Pacific in the 1980's. The back-end of the Phantom pretty much exploded and it crashed. The crew ejected safely. Assuming you mean fighters versus the photobirds, actually they did, but not there. The chaff dispensers on the aft fuselage underside were loaded with both chaff and flares (to counter IR missiles). But only the Photos had the photo flare dispensers that Jari has shown. If you look closely, you will not that the dispenser is inset a bit: it is normally covered by a panel, which is removed when the flares are to be used - far more often for air displays than for actual night recon missions , which were rare.
