With regards to the diameter problem...  If I understand how Shapeways does things, they have printers contracted out for them. Submit a file to one will get a unprintable response then another says, “no problem”. Maybe increasing that diameter in small increments may work if it can’t pass anywhere as is.

Another option is to not print those at all. Make 1mm dia. recesses in the upper and lower fittings and I’ll add brass tubes. All I need to know is the length of the exposed brass.

Yes... those would be the sections I would replace with brass or aluminum rod. You may not have to make a full recess. Just give me a center point divot or cone in those surfaces to start the drilling myself.

Bringing this back from the dead.  Youtuber Captain Joe (747 pilot) has an episode on the shuttle transporter.  Shown is the aircraft at JSC.  Ya'll might find it useful for your study.
